    A Player House.

    Have each town have a house a player could buy and store loot. That way on quests that lose you your ship, you won't lose all your loot. Store important stuff at the house, because houses don't sink. Well, they are less likely to, anyway. Maybe add a script for officers to 'guard' the house too...

    Diplomats in Captured towns

    I noticed when I took over towns and turned them pirate, there were never diplomats in the taverns of those towns. So, making them show up in the towns you take control of could be a good thing.
