This comes up fairly often, and is not well documented in the game instruction manual.
People state you cannot loot ships or search bodies because you lose the ability to continue when the "leave" icon disappears after searching a body or door after the boarding battle is over, in order to continue to the battle with the captain.
This is not correct.
You do not have to run around like a chicken, and can take your time after a battle or even the captain's cabin.
Continue to search as normal, after the "leave" icon has disappeared.
When you are ready, PRESS the LEFT MOUSE BUTTON (after your sword is sheathed) and the game will continue to the next stage.
This works regardless of where you are on the ship.
