Want to reinstall POTC how to backup?

Ok,

I think somewhere between build 11 and installing 12 I got problems.So now I want to reinstall POTC and then the V12.1 Mod.Ok I dont want to have to start over in the story and keep my save games intact.How do I do this?Do I just copy my saves in the save folder to a safe place and put them in the fresh reinstall or is there other things I need to backup as well?

That's it.
Unless you modified BuildSettings.h and you want to save your settings; if so, back that up too.
Then, once you reinstall (clean POTC, then grab b12.1 full install), copy the saves folder back. If you changed and backed up BS.h, though, you'll probably want to _manually_ copy your settings over--don't just overwrite the 12.1 BS.h file...
That way you'll be sure it's clean & correct.
