Alright, I am in Isle Muelle been going aroudn the houses looting and killing the persons that dared see me open their chests. Also killing people in the street that dare oppose without doing nothing to them. Then I help the spanish soldiers kill a guy and from that moment start appearing people with 300 and 400 HP who do `40-60` damage in a blow and there is no way to get to my ship. The game closes by itself when I try to enter the boat at the port.

In case it plays a role, I have undertaken a mission to sunk a pirate boat by the local governor, the name of which is "Success".

Ah, Navalor, you should not loot or kill citizens in their houses... It will set the guards against you and your reputation will take a huge dive. If you want to have some "excitement" go into the jungles and kill off some of the thieves and rapists - if you save a "damsel in distress" she may reward you with money, or a boost to your reputation. Also another way to have some fun is to go into the dungeon - there are smugglers there that you can kill if they attack you. IF they are unarmed (some are) and follow you around, AVOID KILLING THEM (or any unarmed person) because your reputation will drop dramatically.

I suggest you go back to a save previous to you getting the mission from the governor, and go ask him again for that job and go either sink that ship or board her and take her. Don't kill any civilians in their houses - looting and killing the citizenry will make your reputation Horror of the Seas in no time at all...
