Most of the ship models we have were indeed created from scratch, including all PotC film ships.
A few are used from Pirates of the Burning Sea with permission from their original modelers:
Poseidon/Fleuron
Neptunus
Postillionen
Arcadia Xebec
Raa Frigate
Trinity
Centurion
I might have missed one or two, but I think that's about it. -
