@Jack Rackham Traded ships back and forth, tried different ones, all looks great! 
Tested boarding, with the help of @Levis kill all console tool (so very useful!). Same experience as you, new chests do not show up when boarding, but they do show up when you own the ship. Personally doesn't matter to my enjoyment of it, this is about organization of inventory, and it is wonderful!
