Interesting idea. Maybe add siege mortors that take up the place of say 2 cannon and ONLY use bombs which are restricted to them. A mortor would be useless against ships with a very high fire arc but would be very useful against forts.
You might even want to introduce a "Siege Ship" that could be bearthed until you're ready to attack a fort. I think the forts should be amped up anyhow as I've taken them out with a single frigate as it is and that should be impossibile.
