Well, I have another theory - maybe it's because exported ships are turned inside out? (TOOL does have "Reverse normals" options) PotC puts texture on both sides on each polygon, but what if shadowing algorithm does differentiate between those two sides? What if it makes "light" to go straight through the ship to "shine" on incorrect side?
I'll try tomorrow to export my nevest version of 74-gun and see whether this hypothesis is correct or not.
EDIT: I've checked it with older version, and... it's not. Even though after checking the "Reverse normals" box ship ends up turned inside out ingame, it still has shadow on the wrong side <img src="style_emoticons/<#EMO_DIR#>/sad.gif" style="vertical-align:middle" emoid="
