What's the point of paying off a bounty?

I racked up an 82,000 bounty picking on Spain. Then, when I'd made Duke with all three of the other powers, I thought maybe I'd switch sides or something, just to see if I could max out rank with all four powers.

Trouble is, paying off the bounty doesn't seem to be anything but a waste of money. I know that ports I've sacked before, anyplace I've made myself unpopular, they'll still shoot at me, and they do.

But even though the bounty's paid, and my personal status screen shows a letter of Marque from Spain, I'm getting shot at by places I've never even BEEN before, like St. Augustine and Vera Cruz. What gives? Did I just waste a large amount of money?
