Beginner skinning question

I have been working on learning how to skin. So far I have been editing current skins just to build my skill level. My question is this. I am trying to start one from scratch. From what I understand, I paint my skin the way I want it and then assign points on the model that the corresponding pieces of skin go, what program is used to do this? I have a test skin that is very basic that I want to try to put on a model (any stock POTC model will work, I suppose), can anyone give me a point in the right direction in regards to what program I need? So far I have learned about the TX Converter, GM_Viewer and am using GIMP 2.0 for the texture editing. I would prefer a free program if possible.
 
I think most skinwork is done by taking existing skins and modifying them. You can't change the so-called "texture map" on the models easily, so you should stick to the current texture map for the models, meaning that you should make the skin in such a way that all the eyes, mouth and other body-parts line up properly with the original skin.
 
Thank you Pieter, I know that I am at least on the right track then. Is there a more efficient way to do that than the way I am doing it now? I am working primarily on ships. They look more difficult than doing people, but I have more interest in seeing more ship skins. It seems as if you don't change everything down to the exact pixel, you get spaces or weird colors that pop up on the model. Due to my extreme inexperience, I guess I am wondering if there is a way to select a portion (say the stern) and paint that, knowing that what I am painting is covering the entire stern and not wrapping around to another part of the ship? Does that make sense?
