I 've done all missions for Spain, and now i bought french patent, but French GG says i have links with Spain...
My relations with France is Admirable, and so with Spain. I'm attacking Spanish trade ships, hoping i'll decrease my reputation with them, but i'm steel hero for them...How can I start new nation quest line?
 
You can only do one national quest line. If you want to do others you will have to start a new game.

Before the raid to Panama Morgan propose to finish their business with the nations. After the raid to Panama national line can't be to continue, start or finish.
 
Well, can I finish the pirate line after finishing the English one? For Example: I have to capture the spanish ship with the gems now. Can I start the english line before the raid and finish it after it?
 
If I understand it correctly, if you started the pirate line you're going to have to keep doing that until Morgan tells you to finish your other business (right before the last pirate mission, I believe). Then you go and do the whole national line, start to finish. Then you go and do the last pirate mission.

After boarding the Spanish ship near San Martin, you should start a national line.
