[HELP] What happens after conquering the Caribbean?

I only managed to play halfway through in vanilla. And decided to start a new game after I got GOF installed.
But what happens to the other nation quests after you conquered all settlements and turned them into
pirates? will the other nation quests be broken?

I believe some places can't be captured to avoid breaking quests.

Yes! I captured all colonies and crashed quest Ship of souls.(
