The only way to keep track of the actual level of a certain skill if you keep the old files and go beyond the interface view, is actually to memorize how much you have paid the last time you had a dialogue with a skill master.

The walker will charge you your current skill level + 1. So if you paid 11.000 then you carry skill 11 unshown on the interface, if you paid 12.000 then skill 12 and so on. You can actually see this in the test shot for the file change. The walker is asking for 11.000 and now the main character refuses politely in order to avoid busting the interface view.

With the old files, a visit to the priest will NOT reveal the actual level for a certain skill!
The start screen of this option using the same interface that shows max 10 per skill you can still not see the level of the hidden skills, so your awareness is still dependent on your memorizing the previous skill payments.
Once you enter the "I am not happy with my life" option the total of your skills including the hidden ones will become available for re-distribution. In this case you lose the option to pump up any skill beyound 10 and you might end up with some skill points unassigned and unassignable.

Regarding the game, all gaming options are being opened at significantly lowered skill levels.
I do not remember any play option dependent on skill level>10, so skill levels beyond 10 would not open anything but unintentional programming side effects. Some could be fun but most might just pump up non-personal characters beyond a reasonable level. Officers for example which are intended to improve the skill total through their presence might then show up at your overskill level ... and then some... and at ridiculous high prices!

If you would like that or not is an individual choice.
The certain thing is that it makes a lot of game features redundant. Why choose companionship with freebooters like Mary Woods, John Coxon or Claire Larousse if you can build a fleet skippered by your overskilled officers.
So my opinion would be that by leaving this unintended game development on, a lot of intentional challenge is being lost.
