I have a couple of ideas fro either the next build or as an improvement for the current one:
1) For the hoist flag option, that really doesn't do anything really useful, I suggest using it to make a historically accurate feature. When you click on hoist flag it sends up the black Jolly Roger to signify that they have a chance to surrender. After about twenty seconds, the Red Jolly Roger goes up in its place to signify that no prisoners will be taken. while the black flag is up the other ship has an option to surrender before or during bording. If the red flag goes up the fight is on. Of course there should be an option to hoist the red flag first in case you're not feelling very merciful. But if you chose to not offer them a chance to surrender, all crew members are killed after boarding without a prompt and you must supply them from your own fleet if you wish to capture the ship.

2) It would be helpful if the inventory was sorted out. Weapons with weapons (by strength, like in the shops), potions with potions, artifacts with artifacts. But equiped items should be the first on the list.
3) The ability to send a ship to be berthed from anywhere on the map to anywhere on the map. LIke ordering the captain of the ship to handle it. And, depending on you leadership skills, the captain might steal the ship after being ordered away. Then you must find out where they went and deal with them otherwise you would lose reputaion points and it would effect the morale of the crew.

4) There should also be reputaions beyond the "hero" rating that signifys a lack of respect. A pirate cannot be too merciful without losing respect. If it got down to "yellow-belly coward", for example, he would be laughed at for making threats and people would pick his pocket more frequently.
5) Some Captain skins, like the Lucky Jack skin, should have the cresent (Napoleon-like) hat. Especially officers with the English and French.
6) There should be the ability to bury treasure/goods on unpopulated parts of the island. It should be then marked with an "X" on the ground. As time passes, the "X" should gradually fade to nothing, like a memory. Not generally accurate historically, but I like it.
7)Loan sharks, depending on reputation, should also try to steal your money. Then you could kill him and have the opportunity to take his bank role, but at a cost to reputation. You would get to choose whether to just recoup your loses (no effect on rep) or take the whole sum.
8 ) Blacksmiths should be in the quick travel menu after being vistied once. It would also be cool to allow the upstairs door in the general store to be a shortcut to the blacksmith (if there is a door).
