Need Help Morgan's Quest

I brought John from the pirate port to port royale, and of course arrested by the brits, when morgan bailed me out, i ran from the fort, to his residence, but he wasnt there, where is he? (searched threads didnt find any on this subject.)

He should be sitting at his desk in his residence. - Looks like something went wrong with your game - I suggest you go back to a save before you were arrested and try again.
