The PRECHARGE variable in InternalSettings.h is supposed to have the following efect:
If 1 (default): Newly-equipped guns are already loaded and ready to fire. Notably, this allows you to fire a gun, then equip another gun (via hotkey or not) and fire it immedieately, then equip the first one again and fire it.
If 0: Newly-equipped guns are unloaded, and need to reload before being ready to fire.
The bug: setting it to 0 also unloads your gun on game load and on zone transition.
If that unintended behaviour cannot be fixed without hefty recoding, then I suggest for now to just inform of this bug in the descriptive text in InternalSettings.h.
