What to do with ship perks?

I've taken all the national flag ship perks so far, but I still have 3 unused ship perks left; cant decide where to put them because most of the other ship perks my officers already have... together with _way_ higher skill than me.
So what's the point taking any more ship perks as the captain?
Which should I choose and why?

AFAIK perks don't stack, so there's really no point in taking something your officers already provide. I find this rather annoying, since I have way too many ship perks and way too few personal ones. There should've been more ship perks specifically for captains.
