Cannot Confirm [4.1] Visits to Bonaire keep making me talk to myself

Good luck. If I'm right, you need to be killed after one or other of Bernardo Gamboa and Corentin Lucay is dead and the other is down to his last HP so that, as you die, one of your officers can avenge you. You also need to resurrect after your death, so set "Survival" to 0 in the "Options" menu.

I just tested this and I did not encounter this issue. I managed to simply select 'not yet' and I could freely do what I wanted. Managed to go on my ship, sail around for a bit, returned and the code still worked. When I decided to finally go to the pirate ship, the pirate was there, killed him and managed to fully complete the quest with no issues.
