    I had similar problem with another city, because i havent finished one of the quest lines, for which i needed the governor - "Kill the beggars".

    Speak with one of your officers when in La Vega and tell him to become the new governor of the city. Just to warn u, i have crashed the city, doing this. Later i removed my governr and sold the city to the Spanish governor, but city is still unhabited. Maybe is better to finish the quest line...

    It's always on random place, if u are lucky closer to u, u can use Debug's "Item Locator" to see the purple spots. Normally near some stones.

    Well u can always bring the materials in parts. If u have to bring 4K mahogany, bring 1-2K to the shipyard and the logbook will upgrade, why u want to bring all together ? And for the rats - use "Rat God" to stop them.

    There is nobody in the town i captured

    U must choose one of your officers as governor of the town. Click to talk with it and u get the option. Ppl will appear after u sail away with your ship and in couple of days. Then when u return u gonna have ppl, u also can go to your new governor and take the taxes from him.
